It so happened that verses of the Koran calling for waging jihad were all inspired in Medina, while there were no such call in any of the Meccan verses This is the exact opposite of Mr. Roy's understanding. His basic thesis remains respectable, though.

It is my understanding from this article that – Quranic verses pronounced by Prophet in Medina, where he gained wide acceptance, were much more conciliatory to other religious sects (Medina doctrines), where intent was to spread Islam through charity and goodwill. But, in Mecca, where Prophet faced opposition, were completely opposite to those in Medina; the verses introduced there were to guide followers to impose Islam by force (Mecca-doctrines). Please correct me if I am wrong in my understanding.
This explains two faces of Islam; one can try to spread Islam through good works, if it does not work, impose it by force. History of Islam supports this truth as well. So, when someone say – you are not following the correct Quran, either he/she does not know the complete Quran or he/she is intentionally trying to confuse people with some hogwash.  
The danger is - ideological cross-over between these two doctrines is so innocuous that the so-called peaceful Muslim, who follow Medina doctrines, can turn into a radical Islamist, who follow Mecca doctrines, without realizing it.
I can give you simple examples of how easy to cross over. In Bangladesh, we saw an angry mob caused mayhem on Buddhist/Hindu communities because someone saw a tagged picture of a burning book (interpreted as Quran) on the Facebook page of a Buddhist individual, who was not even aware of it. I don't think that mob consisted of only radical Muslims, many otherwise so called peaceful Muslims joined in the mayhem.
Recently, in Pakistan, an angry mob dragged a Christian couple out of their home, and beaten them to death. The allegation was spread through the mike of the local Mosque that – they have defamed the Prophet. Local people joined the mob instantly; no one stopped to find out the truth about the allegation.
We read many such stories from Pakistan. I am not sure – how could anyone dare to defame Prophet in Pakistan, knowing that - it's a suicidal attempt. I tend to believe that - such allegations are being used to commit atrocities on non-Muslims in the country, and Blasphemy Law is helping the mob there.
Also, all Mosques and Madrasas are controlled by radical Islamists. The main job of these institutions has been to indoctrinate peaceful-Muslims with Islamists' ideology. Lots of Middle-eastern money being spread around for that purpose. I am not sure about the purpose of such endeavor in this day and age. It's not helping the greater Muslim world at all.
But, can the greater Muslim world denounce Mecca-doctrines? Probably not, if those are assumed to be the words of Allah. It's a fix, isn't it? And most Muslims probably battle with this fix all life.
